Pre-submission checklist


There are a few types of submissions that need special instructions. Please check this list to see if it applies to your experiment before you start the submission in Annotare.

If none of this applies to your submission, you can start your submission (Annotare).



Two-colour microarray experiment

At the moment Annotare only supports one type of two-colour workflow (see graphic here), where two samples are connected with one common raw data file, which includes both channels. If you select two-colour for your Annotare submission, it will expect that you provide one file for the two samples that were hybridised together. Some recent two-colour microarray technologies generate two separate raw data files (usually one for each channel), which will cause Annotare validation to fail (if you connect a single file per sample).

If you have separate files for each channel, e.g. idat files from Illumina BeadChips, please select the "methylation microarray" template for your Annotare submission. You should not receive any file assignment error within this template. Make sure to select the correct experiment type (e.g. "genotyping by array" or "transcription profiling by array"), complete the Annotare form normally, and connect the files and samples as it makes sense for your experiment.

More than 1000 samples

Currently Annotare does not handle more than 1000 samples per submission and such submissions need a workaround. Please provide as much information as possible in the Annotare form, including the protocols and experiment description. You don't need to create 1000 samples, just 4-10, with sample attributes. Upload all data files via the FTP server and connect the uploaded files to the first few samples that you've created. This should let you pass validation and submit normally. Let us know in the feedback box that you have more samples to add to this submission. We will then send you the samples and data relationship format (SDRF) spreadsheet for you to fill in the rest of the sample information.



More than one technology per experiment (e.g. different arrays or microarray plus sequencing)

Annotare will ask you for the technology and name of the array, and applies it to the whole submission. If you have used different types of technologies for the same set of samples, we ask you to create separate submissions in Annotare. Please make sure that the submissions have distinct titles (even though they may belong to the same study), in order to avoid mistakes.
If you have samples from more than one array design in your experiment, it is possible to submit only one experiment. If you wish to to this, please indicate the array type in the sample annotation by creating a custom attribute called "array design" and fill in the array design reference (e.g. A-AFFY-44) for each sample individually.



Sequencing of potentially identifiable human material

Data from human samples and individuals that can potentially lead to the identification of the donors (e.g. genomic DNA sequences) can be submitted to ArrayExpress if the data has been consented for public release. Such approvals typically would be given by the relevant ethics committees and ensuring this is the responsibility of the submitters.

Identifiable data approved for controlled access should be submitted directly to the European Genome-phenome Archive (EGA), not ArrayExpress. It is possible to submit identifiable data (e.g. raw sequences) to the EGA, while the related processed data (e.g. RPKM values) are submitted to ArrayExpress. It is the submitter's responsibility to ensure that such a submission complies with the respective ethics requirements.

Processed data files can be submitted to ArrayExpress via Annotare. Please create a new submission and include the sample annotation and processed data files. Make sure to add the EGA study accession and if available EGA sample, experiment and run accessions (as sample attributes). We can then add a link to the corresponding EGA study page.
